Sandy food and rockless water?

I am in the process of creating a loach mainly clowns and Yo-YO's aquarium and have a couple questions. First, I am considering sandy substrate instead of rocks however I can't help but to wonder if the sand will interfere with their scavenging abilities (ex: they get a mouthful of sand instead of the food they are looking for). Secondly, in my existing tank I deposited some rocks that I had found on a beach to which the fish seemed to like very much. Unfortunately as I suspected the PH shot up so I had to remove them. Is there a way to tell if a rock will have this effect or is it left to trial and error...or a tank limited to store bought rocks only?
