I know this isn't loaches, but yes, certains tetras do go into what is called sleep mode where they hang out quietly near the bottom and lose color. I suspect it is to make them less obvious to predators while they sleep. My rummynose tetras do it, too.

As for loaches, I wonder if the clowns actually have missing skin on the orange areas, too. Naturally it would be less obvious there than on the black areas, where it would really stand out. If you determine it is being caused by scratches due to rambunctious activity among the tank ornaments (happens frequently with my modestas) then Melafix is amazingly good at speeding up the healing of such injuries.
